The main window of KaKs_Calculator displays two related windows which allow you to choose a model of your choice and a calculation of interest. You can also do an analysis of KaKs for pairs of sequences. By default, Ka, Ks and GC content are calculated for whole sequences or pairs of sequences.
The underlying algorithm is quite simple, but it is robust. You can run 2 or 3 different types of calculations and statistics for the chosen model.
Available calculation models are M0 – Jukes-Cantor, Tamura-Nei and HKY.
Available statistics are GC content, Ka, Ks, dN/dS, total numbers of transitions and transversions, number of transitions, number of transversions, Ka/Ks, Ka/Ks after including synonymous rate.

KaKs_Calculator is a java application. The application is designed to be a toolkit of incorporating gamma series methods and sliding window strategies. It helps the user to rapidly estimate Ka and Ks, and also helps the user to obtain the percentage of variable sites.
Note that:
*Ka is the ratio of nonsynonymous substitutions per non-synonymous site to the total number of nonsynonymous substitutions per nonsynonymous site.
*Ks is the ratio of synonymous substitutions per synonymous site to the total number of synonymous substitutions per site.
*The percent of variable sites is the percentage of variable sites among the total number of codons.
